Teenage forward Lennart Karl, criticized by club bosses recently, also came into the line-up and squeezed the ball home on 54 minutes. Konrad Laimer then secured the three points with an unstoppable shot.
"We are very convinced with the squad that we have," Laimer told Amazon Prime. "In the end it was a well-deserved win here against a good team."
Coach Vincent Kompany missed his fourth game in a row due to illness, making the Bavarians' victory and dominant performance even more impressive as they rose to eighth, the last automatic last-16 place. Atlético are 22nd.
Carrick saved?
United's Carrick, having inspired a resurgence last term which took them back in the Champions League, looked on the brink after Matías Soulé's goal and Donyell Malen's penalty. United fans threw tennis balls onto the pitch at the break in frustration at the owners.
Bruno Fernandes halved the deficit with a retaken penalty after his first effort was saved before United's Bryan Mbeumo the hit both posts with one shot. But Matheus Cunha's late brace turned the game on its head, only for the Brazil striker to be sent off in stoppage time.
Midfielder Youri Tielemans said of Carrick, "There has been a lot of pressure on him and that's how we repay him, with a comeback like this, big character, big fight."
The three-time European Cup winners last won a game in any competition against Sabah in the Champions League in early September. With four of eight league phase matches gone, they sit 17th, just outside the seeded spots for the last-16 play-offs. Roma dropped to 19th.

The Germans threatened early on in the hostile Istanbul atmosphere when Jamie Leweling's shot also came off both posts.
But 18th-placed Gala soon went ahead when Jeff Chabot's mistake in the box was pounced on by Russian Batrakov, who fired into the top corner. The stadium speakers were quickly playing Russian music again when the 21-year-old nutmegged keeper Fabian Bredlow on 15 minutes.
"You can't afford to play catch-up at this place, but the result isn't an accurate reflection of the game," Stuttgart coach Sebastian Hoeness said.
